In the sense that gravitational energy comes from an objects mass, magnetic energy comes from the alignment of atomic charges.

The work isn't in the magnet attraction, the work is moving the magnet so it pushes things along. That's all power plants and batteries are- efficient ways of moving magnets so they move elecrons.
