it's pretty sad really, you're right. i love messy topological counterexamples.
to be fair though it is nice how beautiful and wonderful manifolds are. they truly are special topological spaces. also tells you a lot about how much room there is in higher dimensions, more so than it tells you how well behaved manifolds can be.
there are more than enough topological spaces which are nasty. manifolds can be nice and diff geo and diff top will still be kind of messy and ugly in execution, in a great and very satisfying way.
