Can the same gene in two different species, say for example the chicken and human, create proteins that have different effects? Or are they the exact same in structure and function no matter what?

Yes. Because of gene regulatory networks some genes may be hsared but have different function in the structure of the network. Also alternative splicing could achieve that.
