I have recently become aware of some serious discrepancies between what my rational mind thinks is true and the worldview I have been programmed with by my parents. How do I get rid of this programming? Is there a method for 'deprogramming' myself?

Well, I was hoping not to go there because I don't want this thread to become another flame war troll fest. But if it's important, I am speaking of religious indoctrination.

Rationally, I am pretty sure that God doesn't exist, and I am certain that Christianity is bullshit. However, I feel guilty about thinking about it, and I am in the habit of saying my prayers before bed every night, asking God to bless meals, etc. I feel compelled to do things like this, and to constantly ask forgiveness of every little 'immoral' thought (Seeing a woman with a great ass and letting my mind wander to sexual things, etc) It's fucking annoying, and I want this crap out of my head for good.

This has nothing to do with religion.

This has to do with why you believe that whatever belief you currently hold is worse than a belief you wish to hold?

You claim you can observe this rationally, but we're not talking about you being taught 2+2 = 5, we're talking about abstractions of the world around you.

It's a very simple dilemma, that if you can't rationally perceive, than you are likely to just submit to any other kind of indoctrination than that which you currently observe.

In other words, stupidity is a state, regardless of ideology.

It's not about wanting to believe something new. I don't want my ability to consider new information colored by something I was taught to believe. Instead, I want to be able to parse new information on its own merits and decide what is true for myself.

Yes, it was supported by negative reinforcement, to the point that I can remember being literally paralyzed by fear of the world ending when Jesus returned. I was afraid it would happen any moment, and that I would have some little sin on my soul which would cause me to be left here. This is what I was taught. I would literally spend around 10 minutes every hour asking for forgiveness of sins, even if I didn't think I had committed any, just to be sure. This is borderline child abuse, to promote that kind of thing.
