You mean as in an auto-immune response? This would not be the case as the prosthetics are inherently artificial (robotic). On the contrary, I do recall reading an article of how the immune systems of test animals even adapted to their newfound prosthetics over significant periods of time. Having prosthetics that are advanced to the point of equating or surpassing organic limbs in terms of functionality would imply that they use a more advanced system of making use of neural signals. Cerebral implants might not be far behind if that were the case.

Yeah, that's all true. But you must account for the mental aspect. Think about, for instance, how fundamental sleep is to our lives. Take that away and things are drastically changed for us, most probably negatively I'd think.
