I want to make a flying skull. so I thought about putting helicopter toy inside this skull, with its two large rotors outside the skull.

But I dont know if the dome shape of the skull will affect how it flies.

Consider a drone quadcopter with a payload of oblong shape and size, like a 1kg package of mints. It could fly, and its aerodynamics would be hindered by the package yes but it won't affect it enough to matter.

The weight of the skull is the bigger issue here I think. Your toy helicopter may not have enough lift for this.

I wouldn't worry about aerodynamics unless you're trying to move quickly or are worried about energy efficiency. As another pointed out mass is your greatest concern. The skull would need to be made of a very lightweight material for this even to be feasible.

At that speed and mass aerodynamics is irrelevant. The power the helicopter will be using to keep the skull afloat makes any drag insignificant.
