I thought it meant that if we met aliens then they would have the exact same mathematical system, but maybe the notation would be different. Really I kind of think that they might use something else if they're really advanced, maybe something that actually relates to reality instead of estimates reality, i'm not sure what that would be, maybe more reliant on shapes or colors or quantum stuff or something I don't know

These Wikipedia articles are written by Set Theory autists, so let me break this down in simpler terms.

All mathematical operations can be broken down into binary operations, and it is possible to perform any binary operation, with any logical operator, albeit with some adjustments to make up for the differences.

At the end of the day, if they "speak mathematics" this information holds true.
No matter how complex their math. It can be broken down into binary, and it's operations can be completed with even our most basic logic, and vice versa.

We may not be able to use this for fluid communication immediately, but a common starting point can be found from applying these concepts, as they are universally true.

And, to answer your question, the Pythagorean theorem would be in the same boat so long as we're dealing with humans (or space aliens) who have figured out that Euclidean geometry exists and it is a good approximation of physical space on a very small scale. Which is something they are very likely to have figured out, but not as likely as the basic laws of arithmetic, which are even more obvious than geometry.
