If you don't weld stainless under high-quench-rate conditions it causes chromium carbide precipitation at crystal grain boundaries yadda yadda basically in the heat affected zone the steel can rust as if it weren't a stainless alloy.
Getting the weld quench conditions right isn't hard, but it's not worth the complexity or time doing it for prototypes that won't fly more than a handful of times at most. For the final production vehicles they'll use machines to do the welding and will have the conditions set up such that everything remains rust-proof and just lovely looking, because those vehicles will have service lifetimes spanning thousands of launches.
