As long as the Superheavy fins/legs are large enough, it should pull the center of drag down far enough to keep it stable. Also IRL they have a whole lot more avionics and telemetry to react to that you would in KSP, so they can abuse the engine gimbals to overcome any remaining instability. Keep in mind that most modern fighter jets are built right on the edge of aerodynamic stability and rely on the flight computer to keep them from spinning out.

On the pad the vast majority of the weight will be in the SH both due to the fuel and due to the shitload of engines. The curious part is going to be mid flight when the booster is nearly empty but the SS is still full. With Raptor's throttlability I'd assume that they can just let off a fair bit to get through MaxQ like they do with Falcon 9.

Raptor/Starship is played loose and fast simply because they want to get development done, so they can afford to assemble stuff outside. Merlin/Falcon has paying customers and runs pretty tight with restrictions and cleanliness/packaging because the stakes for failure are so much higher.
The externals of the engines aren't really that fragile once everything's integrated and sealed up. The internals and especially the seals and leakage paths are extremely sensitive to little flecks of crap, shavings, bees, etc but one it's together, on the outside it's literally just sealed metal pipes and housings. Everything is anodized, plated, or stainless so it'll be fine outdoors.

Orbital mechanics doesn't let you pull off the highway and make a quick detour to a random Exxon station. Every mission is going to have different orbital parameters, so either you have to time launching all your missions with an instantaneous window to meet the depot, or the depot becomes useless and you might as well de-orbit it, something a tanker would already have done.

If you want to keep the methane and oxygen liquid for more than a few minutes/hours, you need to keep it cold.
Otherwise it starts boiling off and you lose your fuel rather quickly.
The only realistic way to do so would be to have a cooling system installed on the tanker/fuel depot.
Also:
Each tanker in LEO wouldn't be full as it needs quite some of its fuel to reach LEO itself.
So Starship needs about 2-5 tankers or so to get fully fueled.

Instead of equipping all tankers and starship with sufficient cooling systems, one could build a depot in LEO that has a cooling system and insulation for fuel tanks.

Honestly I think Musk has a good chance of landing this flight. It just depends on 2 things: a) hoping the fins can actually keep it under control, and b) hoping the raptors can slow it the fuck down around ~150m and stabilize it from its free fall.
