There are a couple problems with the series since you brought it up.

We have 3 different time machines:
>The phone-wave
>The time-leap machine
>The time travel machine

The phone wave sends a message to the past, and alters the worldline. Everyone's memories are overwritten, except some people can faintly recall memories of the previous worldline. The time leap machine sends your memories backwards as a "d-mail" in this way your consciousness becomes the "d-mail" which alters the worldline. The time travel machine sends a physical human being backwards as a "d-mail".

In the plot a time traveler goes to the past, and because this must happen no matter what (since the entire situation is conditional on that happening) all events must play out in a certain fashion to make eventuality happen. So no matter what you do with the phone-wave, certain events are immutable, since the invention of the phone-wave itself was conditional on those events happening. In a way those events "already happened".

Problems:
1) If the dmail shifts the worldline, how can that timeline have any future at all? (since those future events "already happened" as evidence by the presence of a time traveler). Does the future happen as if the dmail failed?
2) Same question for the time-leap machine. In every case the machine is used, is there a future which plays out as if it failed? We know there must be, again because of the presence of a time traveler from that future.
3) The time traveler is a dmail themselves, by going backwards they shift the worldline. But it's established that the time traveler can "redo" events. In other words, you can go backwards and do something, and then try again as if you never did it the first time. This is different from how dmail works, a dmail is never "erased". It works this way with the time-leap machine only because you are overwriting your memories each time. So how does the time travel machine overwrite itself?

1/2. There are worldlines that are extremely similar to ones from which D-mails branched off. Okabe travels through these while trying to re-retrieve the IBN 5100, and in the alpha portion of 0, and he alternates between three of these worldline clusters in his story in linear bounded phenogram, but they have very slightly different divergence from the one's he's departed from. You have to understand that worldlines are just a particular configuration of the world as it is being experienced and recalled. Every small choice changes it a bit. If events play out which alter the past, the world is rewritten, but if events would alter the future (as experienced by the time traveler) without being one of the branching points between attractor fields, fate steps in and the event is determined.

3. I've always assumed time machines can return to the future they came from in an emergency, essentially hopping back onto a worldline where they didn't fuck up yet. Since time machines going to the future is unique to them compared to d-mails and time-leaps.

It makes enough sense if you think about the particular portion on a penrose diagram for a kerr black hole labeled "other universes" is practically a blank check for sci-fi. It's just an unknown.

Remember, the "fi" stands for FICTIONAL. Learning real physics will not help you understand what is going on in a time traveling fantasy plot, even if they replaced "magical wizard" with "technobabble time travel device".
