Time crystals can indeed survive heat death since they don't use energy in their rythmic movement, and a computing system based on them would still have function but I suspect it could not generate or incorporate any new data. I believe it could run closed loops, at best.
But while lack of exergy is no problem for time crystals, the expansion of the Universe would eventually "tear them" apart, destabilising them and the characteristic time translation symmetry would be broken, forcing them to phase transition into chaotic dust, increasing entropy a final time and descend into the same homogenous sea of thermodynamically useless radiation as everything else in the Universe.
Time crystals as a response to heat death only truly works if the Universe stopped expanding and became perfectly flat.
