It's about fixed vs. general features.
You wouldn't get paraphilias if all sexual behavior were fixed, which is to say organisms just do X behaviors as an unchanging reflex.
One example of this expectation might be that mammals only ever use their penis inside a vagina. Doing only that seems to make more sense because that's how the functionality of reproduction would actually work.
But the behavior didn't just get planned into existence based on what makes the most sense for enabling reproduction. Instead it emerged from natural selection.
And it turns out it's a lot less expensive and less convoluted for a general behavior of sticking your penis somewhere and stimulating it to emerge as opposed to the behavior of only ever doing that reproductively in a vagina. It's enough for there to be a general behavior that this mode of being will exist and persist into the future even though it leaves the possibility for all sorts of non-reproductive behaviors to also happen.
It would take much more work for a special sort of biology to emerge that prohibited all behavior except that which strictly led to reproduction, and for not enough competitive advantage to be worth it.
So with paraphilias you see the consequences of sexual behavior being general and not fixed. It can and does get applied to non-reproductive situations because there was never a good enough incentive for the emergence of some more absolute limitation that forced all sexual stimulation to only ever take place in the context of actual reproduction.
This is similar to how suicide by asphyxiation with nitrogen or helium works. It exploits how the instinct to struggle against asphyxiation only exists in response to the buildup of CO2 rather than in response to a lack of oxygen, and how a noble gas like nitrogen can serve the same purpose of keeping that instinct to struggle at bay. Because nature doesn't work with actual conscious planning, just with what's good enough to work.
