I'm a mere novice in rocketry but Elon seems to have confused thrust for impulse. What he actually means is 'for a given amount of mass flow, the total impulse(the area under the thrust-time curve) is what matters and specific impulse is only an approximation'. It's not a thrust vs Isp thing since they're not intentionally trying to decrease the Isp in order to create more thrust nor would that be desirable.
