I'll make three suggestions which bridge subjects, namely for physics/math on one hand and programmng/logic/math on the others.

This is a recommended list for basic math required to undergrad physics:

And I've stumbled upon this downloadable book:
http://homepages.cwi.nl/~jve/HR/
You learn formal logic, and an implementation in a programming language along the way.
For the philosophical part, but still on the computational side, maybe "Gödel Escher Bach" by Hofstadter (who also did research in physics btw.).
