I'd also argue that QM and Stat. Mech. should be directly related, and an arrow from Stat. Mech./Thermodynamics to Chemistry is also highly apropiate

which paradox? If you change coordinates, you transform all covectors with a transformation matrix as you have to. the sum is certainly linear and it doesn't make a difference if you transform each vector and sum or the whole sum.
The components of a tensor are certainly different in any frame, but the tensor itself is a geometric quantity and doesn't depend on the frame of reference - and that includes also nonlinear coordinates, also in special relativity, and even classical mechanics. notice that the spherical coordinates are a highly nonlinear coordinate system w.r.t. euclidean/minkowski coordinates.
