In order to understand why optical media would survive, you have to understand how optical media works.
Optical media relies on creating small dimples in the plastic that bend the light so that it can be bounced into a sensor. All that optical media is is just a metal reflector inbetween two thin sheets of plastic, one side gets read and one side is a label.
The reason that optical media gets ruined in a microwave is because the metal reflector conducts the RF and slightly melts the plastic, destroying the dimples. The disc isn't really destroyed by the RF, but the heat that is created from it.

So its like you said, if a solar flare of /that/ magnitude happens, we have bigger problems because we are all dead.
