After that they could manipulate selected individuals to create religions, empires, whatever is necessary to build civilizations that can extract raw materials to cover their needs. All that while beings created without any kind of free will (so they don't rebel) live below the oceans or the Antarctic, working to produce even more sophons to keep colonizing the galaxy. Once they have all the resources they need the sophons could proceed to create a perfect version of human, something in the image of their own creators, that will rule over the ape men.
