It's mostly a philosophical issue. It's quite possible that you could come up with a model of physics that didn't need to use electrons and protons and still give the same predictions and results.
This is especially important when you get down to the nuts and bolts of quantum physics.

Also take for example phonons, vibration packet "particles" in solid matter. They have observed predictable effects and are measured indirectly. Why are they considered less real than electrons?

I guess this is different from electron holes though as they are more of an abstraction used for convince from what I understand.

As for the flood myth stuff, the original myth was in the Epic of Gilgamesh and the Jews basically stole it. There is some evidence that there could have been a megatsunami in that region due to an impact in the Indian ocean off the coast of Africa around 10,000 BC that inspired the myth.
