How come so many modern best selling books feature Mary Sue's as the main character?

I'm pretty sure they are subconsciously hearkening back to greek characters like Odysseus, Achilles and the like from other myths. In a sense the archetypes over time grow and diminish in strength so to speak depending on the state of civilization. The Mary Sue is a Jack-of-all-trades archetype taken to the extreme, in a sense seemingly creating a freak or super adaptable human. I think the archetypes suggest a leaning towards the Will to Power but not recognized and the Mary Sue itself not recognizing a single person so much as the potential of the human race. That's just my opinion, but they do tend to be boring simply because while fulfilling the desire to see what is possible for the best humanity could ever provide they can't be related to. We look to heroes and not ourselves in times of unconscious need perhaps.

I feel like it's the opposite.

Every character is so "darrrrrk and ebbbulll" because apparently everyone being supernaturally dickish is somehow more realistic than everyone being supernaturally saintly.

Some real people, like psychopathic serial killers or something of the sort, could be considered to be almost supernaturally dickish, while as far as we know the reverse has never existed.
