If a sentence ends in an italicized word or phrase, does the punctuation also get printed in italics?

In certain typefaces the slanted letters almost wind up touching a non italicized exclamation point or question mark.

I'm a copy editor, and I spend quite a bit of time changing italicized commas back to roman.

It depends but generally I would say the punctuation should not be italicized. The slanted letters touching the non italicized exclamation point are something that could be fixed in typesetting.

yeah Word's search function comes in handy, but you can't just replace all because sometimes the punctuation should be italicize if its part of a whole phrase. Plus some publishers use Word styles to get the manuscript ready for typesetting. I don't know an easy automatic way to remove the 'span italics' style.

This issue is mostly concerned with arbitrary stylistic deviations, rather than any esoteric grammatical principle. Personally, I don't usually italicize the punctuation after an italicized term (commas, [semi]colons, etc.).
