The way I see House of Leaves, the real "horror" part of the story was Johnny Truant's side, which was just a load of shit. Where the book really shines is the love story between Navy and Karen, and how they find a way to love each other despite all the crazy shit they're going through.

Most new horror books are all about splatter or some psychical dangers (zombies/creatures/etc.), so its hard to recommend something "mystery".
Try "The Voice in the Night" by William Hope Hodgson.

Also maybe The Shadow Over Innsmouth,The Dunwich Horror, Pickman's Model and Rats in The Walls by Lovecraft.
