Fremen are travelling settlers, they're not native to Arrakis. They did not grow up and develop there, but they did adapt to conditions to the point of their physiology altering significantly. Considering that Dune Sun is too hot for any human to bear and that fremen spend the majority of their lives in caves and only go outside at night in skintight black bodysuits, they're essentially night-adapted creatures and would have no use for melanin. As for their cryptoislamic culture, it's a total fabrication by Sisterhood witches to make them easy to submit to an outsider like Paul. It's notable that the only explicitly black character in the books is Hwi Noree who is not a fremen and is noted for her unique look.
