Really I think his works can be broke down into three categories: Hinduism & Advaita, critique of modernity, and symbolism. It really depends on your interest.
I would say East & West -> Crisis of the Modern World -> The Reign of Quantity & The Sign of the Times are his most important works and are about modernity. After that Introduction to Study in Hindu Doctrines (first half gives a good understanding of his beliefs as a whole) -> Studies in Hinduism -> Man and his Becoming are the second most important and are about Hinduism.
Then for symbolism things get a bit crazy and I think Symbols of Sacred Science -> King of the World are the most important there. And everything else in between, although I wouldn't consider them 'essential'

Guenon converted because Sufism was the most accessible esoteric tradition he could join, not because he preferred Islam over any other religion. He actually didn't. Islam by itself is just as bad as Christianity, Sufism is not accepted as Islam by the majority of muslims.

Hindu doctrine is a great place to start.
Man and his becoming is not optional, it is Guenons major work.
Symbolism of the cross is not a Christian esoteric work, it is a pure metaphysics book, also not optional.
Multiple states of being is not optional either.
MBATV, SOTC, MSOB, are the core metaphysics books after ISHD as an introduction.

East and West, Crisis, and Reign of Quantity is the critiques of modernity set. Very important, Reign is up there with the metaphysics books.

Symbols Sacred Science, and the two books on Initiation are also important.
