I will get eviscerated for saying this, but I actually enjoyed Howard Zinn's People's History of the United States. The first few chapters are dedicated to the colonial era, and cover a lot of how the natives were treated. I enjoyed it and a lot of it still sticks out in my mind.

Bury My Heart at Wounded Knee is the standard pop history text. Check out First Nations? Second Thoughts by Tom Flanagan. If you encounter bad press about him treat it with a huge grain of salt (>>19314526). He was an influential political advisor and prominent talking head that was targeted because of the aforementioned book.
