Start with his Introduction to the study of the hindu doctrines(first 100 pages are an introduction to Guenon, the rest is introduction to hinduism) and The crisis of the modern world or East and west. After this you can continue reading what you want from him, depends on your interests. Be aware that his metaphysical books aren't easy(Man and his becoming, The symbolism of the cross, The multiple states of the being). Also, before getting into his books on metaphysics, you should read his magnum opus(at least in my opinion) The reign of quantity and the signs of the times.
