I will admit that idiom is rather stupid when you think about it. First you have the symbol of cream as that which is superior and rises to the top, then you metaphorically use cream to describe the best output of a harvest, and then use that to metaphorically describe whatever superb or optimal thing you're referring to. The "crop" part is an unnecessary layer of metaphor when what's important is describing something as qualitatively akin to cream.
