Evil organization catches alien. Said alien is cloned, but the clone escapes the facility. Guy in the purple cloak emerges from the collective subconscious through the girl's psyche, since he is an automated defense system who emerges during times when mankind faces severe danger, now in the form of the clone who can create mind-controlled zombies in a covert manner, not to mention that the clone feeds on human flesh. With the help of the cloaked guy, the clone is defeated when its original shoots himself back home in the form of a massive beam of light that burns the clone to a crisp and effectively incapacitates it. Book ends with the song the old guy sings in Kurosawa's Ikiru.

To be frank I didn't like the new anime. On the other hand, I can recommend Boogiepop Phantom wholeheartedly, although it may make very little sense unless you've read the books.

I liked the anime because it made it all seem like the the girl was schizophrenic and the bad guys were all things she dreamed up in her head for her alternative persona to defeat.

That anime skipped the entirety of chapter 4 from the book, the fucking emotional core of it all. It's way too fast in terms of pacing.

She's also schizophrenic, in a way, because it's due to her being compatible with Boogiepop that he can emerge from her in the first place. They live in one body, but Boogiepop can recede back into the depths completely, if that makes sense.

Anime adaptation was complete garbage, but the only good book of the series is the first one anyways. Ditching the non-linear plots where characters have little idea of what is happening in favor of longer action-packed narratives really destoyed the little soul that the first book had in it.

I've read 1-6, don't think the rest are officially translated to english. 4-6 is where it really starts to get more action-packed, 2-3 is just the shift to a more linear, concentrated narrative.
