I guess the question is, who did he kill off that he later realized he would need?

It's probably somebody he killed in one of the earlier books, somebody who's been dead long enough that their death can't easily be retconned.

If it is Jon he could easily just use the pendant Mel wore to glamour herself and trick the Night's Watch into thinking they killed him by switching with someone else. No idea who else it could be, Ned, MAYBE Benjen? We still don't know if he is dead or just MIA and will be back later.

It's absolutely not Jon or Ned. Everyone and their mother knows by now that Jon isn't really dead, not permanently, and he wouldn't change that plot point just because the show spoiled it. It's not Ned either, Ned is more important to the plot dead than alive at this point, too much that's important to the overall story was set in motion by his death.

It could be Benjen, though like you said, he hasn't been confirmed dead. It could be Robb, like >>14308026 says. What about Oberyn? It looks like Dorne is going to become hugely important going forward given what we know about Doran and his plot. Maybe GRRM is realizing that a lot of his plots would be smoother if Oberyn were still alive.
