How should numbers be written in a book? When should they be written out? Do most books use the Chicago manual style (which seems to be pretty loose on the subject btw)? What are the rules with this?

I believe it has become common in modern times to just use numbers, but in a serious novel, I'd always prefer words. Numbers mixed in the text just don't look good or give a professional impression. Generally.

Of course, it can get unnecessarily complicated if the story plays a lot with large numbers, makes constant scientific refrences, or is about the life of a mathematician or a pro gambler, but you choose.

If the number is written in the plot like on wall then it should be spelled just like that: "2012 is coming"

Ten and lower are spelled out, 11 and higher are written as numerals. If they're at the start of the sentence they're always spelled out. There might be some exceptions, and the threshold of 11 might be set differently. Check whatever style guide you're using.
