Calibre, but PDF is no good to convert from, and it's often impossible to get a decent ebook version from some PDFs. Better to hunt out an epub or mobi version instead.

if you want to do a thorough job, use some proper OCR software like OmniPage Pro or Abbyy, or whatever is hip these days.

I use http://btdigg.org/ for my kindle, gives me more hits than the lib gen rus whatever the fuck it's called.
