The mutation was in the chicken, not in the egg. A bird like animal hatched from a soft egg but had the mutation that caused it to have the protein necessary for making calcified eggs. The enzyme is only in the mature animal, not the embryo.

My chem lab professor was talking about this shit while we were doing the experiment to find out how much of a chicken egg is calcium carbonate.

Mutations don't happen like this. They're far more gradual than that, or you'd notice them.

Before being a shell, it probably was a membrane, and that gradually hardened, given MILLIONS OF YEARS!, you know.
