Short Sun is the best in my opinion.
On Blue's Waters takes a bit to get going, but after that it's smooth sailing pun intended.
It's more cryptic than Long Sun, but not as obtuse as New Sun.
If you've read other Wolfe books you can catch some of the tricks he reuses.

Short Sun is much more serious than previous books. Even the protagonist is an adult with three children. You will see how his view on his kids, his wife, and his father changes over the course of the trilogy.
I'd also like to add that there's two timelines in this series. The protanonist narrates his adventure chronologically during the events leading to the end of the story. Each novel is essentialy a diary.
BotNS seems like a YA novel in comparison. You can see how much Gene Wolfe matured as well.

Short Sun is an entirely different beast. Like the other anon said it's not trying to be "fun" or fantastical like New Sun, most of it is actually pretty melancholic. You get batshit stuff like soul transmigration and astral time-travel but unlike New Sun there are zero clues or context given. Even the basic plot can be hard to follow since the "author" is a bitter old man who contradicts himself and constantly lapses into memories and asides.
The word I'd use is "dreamlike".

If you're into literary fiction then you'll probably have a good time. If you're like most of /lit/ and you don't read, then you'll miss almost all of the nuance.

PS: It's more of a fantasy than a sci-fi series.
