These people have never read Nietzsche ("trads" tend to not read at all, they merely pretend that they do) and are going from second hand opinions. If you read The Antichrist he does say that protestantism is an even worse version of Christianity (he calls it "paraplegic christianity") and that protestants must be dealt with more harshly than Catholics, but his dislike for the religion extends to all types of Christians.

The people who argue this are arguing that Nietzche is incorrect about Catholicism, and that all of his critiques are actually aimed at early (Jewish) Christianity, and late (Protestant) Christianity, these two branches sharing very similar traits. It's a valid argument to make, that Nietzsche was wrong about Catholicism, and its supported in certain places by Nietzsche praising the will to power of Popes and the splendor and power of the Catholic Church in the Middle Ages and Renaissance.
