When learning ancient Greek how do I know if a given word is spelled with short e (epsilon) or long e (eta)? Similarly how do I know that with short o (omikron) and long o (omega)? Do I have to learn this by heart or is there some rule?

I don't understand the question, they are different sounds and are different letters. It's easy to distinguish them.

Transliterations distinguish them too, omega is ō and eta is ē

either you have a mediocre textbook or you don't have any textbook at all

eta is pronounced as in "Mel" Gibson
epsilon is in "tell"

Omicron = moss
omega = mole

In learning vocabulary I ignore most of vocal lengths and accents. I figure I'm only learning greek for reading, so why make it 10x harder? If I see a word enough times I eventually memorize the right spelling, but I go out of my way to do it only when there is confusion between two similar words that appear in the same context.
