What's the best way to develop scientific-philosophic rigor in a reliable, consistent fashion?

Say this is so I'm able to communicate my findings and experiences not only by way of metaphor and analogy, but step by step through observations in the natural world?

Are there any books that get right into the heart of thinking like a philosopher-scientist and applying those skills to life?

I'm using logic but eventually I want to get into mereology. There's not a unified system but those are avenues. You can refer to math examples in logic to use something more concrete

Logic does take axioms but combining your metaphysics with it you can get a structure which leads to ontology.

If you're interested in Mereology then i'd recommend 'Parts: A study in Ontology' by Simons. It's the best survey for the metaphysical side of the subject at least.

I read it, it's good. I was looking into it for a mechanism to determine parts but I didn't find anything. I'm working back from logic. Have some trails I'm pursuing

Logic rigidifies your thinking unless you remember that it's a tool that always points beyond itself and stands on something beyond itself for all support. Check out Rule of Metaphor, it's good.
