So, I am not a native English speaker, but currently live in the US. I see this kind of incorrect use of quotation marks on a semi-regular basis, and it baffles me to no end. What could conceivably someone think they are trying to say when they put "God" in quotation marks there? Or anywhere on the signs posted in this thread? Help me out.

I think the error stems from how it is pronounced. Orally, emphasis is often marked by a brief pause before the word; similarily a brief pause precedes a word you'd put quotation marks around, except that you add air quotes.

This is just a confusion of these two usages of the pause extented into writing.

The use of points of suspension to mark emphasis stems from the same confusion.
