I think it goes back to the first chapter with Reverend Green, when we are first introduced to The Judge.

The Judge may be literally talking about The Kid containing a glimmer of something else in him, that he arrived at in his own way through introspection of his own. The Kid listens to The Judge talk, but he doesn't believe him, or trust him, and I think The Kid senses something is off but he is is not intelligent enough to figure out what, or smart enough to recognise the alternative. However, I think The Kid comes into contact with a real-life representation of the alternative in the form of a Symbol he doesn't even know is Biblical - yet, I believe he recognises it as profound and spiritual, although not knowing quite why - furthermore, he comes into contact with this Symbol after:
1. An extremely arduous journey through freezing, mountainous terrain that could've killed him if he stopped moving.
2. Having chose not to murder Shelby.
3. Having chose not to abandon Tate.

For me, it was when The Kid rejoined the gang that things became slightly more... surreal. The gang seemed to lose the thread of things, and disintegrated. I think The Kid came into contact with the Fourth Cup in the form of the Burning Bush, and while he did not accept what was being offered to him, it nevertheless left an impression on him. Pic related.
I do not think The Kid is some other force, but is aware that there is another force unrelated to The Judge, and that he contains it, and The Judge knows he knows it, and tries to draw him away from it.
