Humans are like hedgehogs: we seek each others company to not feel alone but in the process we hurt each other. I guess it depends on wether you think the ending was hopeful or cynical. If you think Shinji rejecting Instrumentality was the right choice that leads to a future where people can connect with each other genuinely without having to destroy the evil, then yeah, it's anti-Gnostic.
