I think a point a lot of you are missing is that language can, and does, contain more than just phonetic symbology. It also expresses, to some degree, the origin and nature of a word. like how ch making a k sound, like in "Arch" displays a greek influence, while things such as "handcraft" and "Manufacury" mean literally the same thing, but one is a Germanic expression and the other is more romance.

And how we tend to catagorize and use different terrms, and in effect spellings of terms to communicate other ideas and connotations. It is not a purely phonetic system, but a compositional one that has some phonetic elements as well as historical and referential elements.
