What do you think are the main flaws of the "Well Intentioned Extremist", "Woobie Destroyer Of Worlds", and "Put Them All Out Of My Misery" tropes, and how would you evade them or subvert them so it works better?

You should introduce the concept of apotheosis early in the story if the plot revolves around the trials to attain godhood.
If you want to introduce the character, you can begin with the events that lead to the character's thirst for vengeance.

I'd suggest this early plot:
[Character] has a normal life. [Asshole god] messes that normal life. [Character] is mad. [Character] stumbles upon an obscure, ancient text which mentions a path to godhood. [Character] decides to follow that path in order to execute his revenge. But the path is not easy, and requires skill and gaining knowledge that [Character] may not want. This leads to [Character] having doubts about his mystic endeavour.

I suggest reading Elder Scrolls' lore, as there are many instances of characters wishing to become gods.
