Is Japan's "no criminal record" rule for visas pertain to federal and state crimes, or just federal crimes?

It's not about that. It's more about how USA deals with state records Vs federal records.

Since passports are dealt with on the federal level, it's questionable whether a state-level criminal record will be attached to your personal info for your visa.

you can lie or tell the truth

either way, they take your prints, photograph you and check it against a terrorist and/or deported database

even if you committed murder in the states and were released (assuming you could get a passport) Japan would have no way to check if you lied on your entry form or not
