My current understanding about Flandre's wings is that what we see are the mutilated remains of her original wings: The membrane and all but one finger were removed, and then artificial crystals were hanged, earring style.

Here's my theory.
Flan and Remilia are half sisters. They have the same mother, but different fathers. Their mother was a vampire.
Remilia's father was a vampire as well.
But Flan's father was Loki, which is why her wings look odd-- she's half-vampire and half-god. This also explains the reason why she is so ridiculously powerful, and why she has Lævateinn.

Yeah, it's way out there, but no more so than a lot of other theories.
