Kotomine's desire was to live a normal life and find ordinary human happiness. He simply couldn't do so because he was fundamentally flawed. Kiritsugu had that but cast it aside to pursue his ideals. They were complete opposites and Kotomine hated Kiritsugu for choosing to destroy what Kotomine sought all his life.
