King Arthur was re-written as a girl for several reasons.

The character of Shirou became totally central to the story of Fate/Stay Night.
Type-Moon was still going the "pander to the otaku" route to sell their VNs, and a female protagonist would not have done.
And Takeuchi wanted the lead characters (who he'd draw the most, Shirou's drawings are limited to CGs and Tohsaka's perspective) to be cute girls.

King Arthur was only invincible in battle with the sheathe of Excalibur, which Saber also is.

King Arthur was never happy with the results of the battle of Camlann, and neither is Saber.

Saber was a splendid ruler of her country and Britain prospered with her reign, except that she was disconnected with the people and Mordred was able to turn them against her. Which happened with King Arthur.

None of the stories are butchered in Fate/Stay Night, the legends are all given extreme amounts of respect.

Actually, Gilgamesh was summoned after the death of enkidu, so his legend was butchered a bit. Really it only made him look like a child who didn't want to share his toys. A brief mentioning was made to it in Fate zero just before archer and rider's final fight when rider offered a permanent truce and Gilgamesh replied with something along the lines of, "I had a friend once, and don't need any more." He was butchered for the sake of the story.
