What does a truNEET use to manage his music? iTunes is bloated and installs a bunch of background spyware. fubar is a little bit too barebones for me.

Do this, it's better to start from less to more (while only adding what you want) than to carry a bloated app like iTunes you mentioned. And since it is so extensible you can find handy plugins.

I love its support for freedb, for example. Makes tagging easier for my incorrect tag OCD.

I use Winamp, but if you want more customization, foobar is the way to go. Bit of a bitch to get working, but you can get it to work any way you want.

It should list the tracks with a track number field, shouldn't it? Try clicking on the track number field. That's my only guess.

I use iTunes 8 for MP3s and foobar2000 for lossless. I have a ton of loose MP3s in a folder, with subfolders for each artist. In iTunes the MP3s are all sorted. My lossless folder is organized by artist and each album gets its own folder.

Audio quality does not matter. FLAC respects your freedoms, this is the primary reason to use it, the enhanced audio quality is just a bonus. If you prefer lossy audio, you should use OGG Vorbis.
