Because the FAQ used to have this wonderful gem:

Even now, it's not much better:

There's even:

Which makes no sense.

Also mods like W.T. Snacks used to ban people for "saging a snacks thread". So all in all, it's perfectly understandable how 4chan took it to be an insult.

I know the better /a/utists know how it's used. Yes, I've let myself become dirtied by /a/. It's the only other board I post on.
Of course, /a/ has a lot more visitors of the more casual kind than /jp/, so whether or not you see sage being used correctly depends entirely on the thread you're in.
