Vaati or something rips Ganondorf out of the sacred realm, sucking out most of his power and stealing the triforce of power in the process. He also takes over most of Ganondorf's minions. Vaati takes over most of Hyrule.
You're a mostly powerless and minionless Ganondorf, and you've got to reclaim your magic, abilities, and minions from Vaati; they're mostly in dungeons, of course.

One of my favorite parts of Zelda was the version of this in Twilight Princess. I loved how it started out as the an eerie mix of the Hyrule Castle theme and slowly shifted to Ganon's theme as you got higher in the tower.

I like all types of villains, as long as they make sense. A villain who simply prioritizes ambition over morality and openly admits it because no one can do anything about it makes sense. A villain who wanted to do good but found it necessary to do evil for the greater good makes sense. But what doesn't make sense and which bothers me a little is when the villain is simply born evil, and just does evil stuff simply for the purpose of being evil (not even for sadistic pleasure).

That being said, villains who just act on instincts tend to be a little more boring, since they're hard for us humans to relate to. "Oh, he just tried to destroy the whole universe because god/nature designed his brain to think it makes sense to do that" just doesn't seem so satisfying.
