I'd go with a more down to earth approach, needless drama - unless you're going to have fun with it which, well you've sort of been saying you don't want fun at least not that sort of fun - from the outset is just going to make it harder for a reader to begin to even give a damn. Have it be a choice the protagonist actively pursues, only to find out it's not all it's cracked up to be. So long as you avoid trying to ram any sort of ideology down the throats of your audience, it may even be a good read.

A new program has been proposed, wherein students would be required to change their sex for a certain amount of time as a form of sensitivity training. With the miracle of bullshit psuedo-science you can basically say something to the effect that "You can't replace your body until your body has replaced itself" and base the reasoning off the wildly inaccurate myth that your body replaces each one of its cells every seven years. Use a fancy term like "seating" to describe the process and you can have most people eating out of the palm of your hand without first questioning whether or not you're right.

In 2018 a breakthrough technology changed the world. nano-machine technology allows for reorganization of organic molecules. In short, one could rearrange living tissue easily and safely. Mending broken limbs took hours instead of days. Grievous accidental injuries that would once be fatal were now survivable. Diseases such as cancer became a thing of the past. Within a few years the technology was perfected, and more advanced and delicate procedures could be performed, such as plastic surgery. In fact, the technology was now so precise that one's fundamental appearance could be safely and totally changed... including one's gender! Of course there were strict controls on such use of the new technology, but there was great potential.

In 2029, a new use for this wonder technology was proposed by scientists, psychologists, educators and medical professionals at a prestigious university to the Ministry of Education: To facilitate and foster understanding, empathy, and respect among the young population, high school students would be required to undergo a sex change using the nano-machine technology for a period of one school year. Their hope was that being thrust into a role they were not used to and having to experience that shift in viewpoint, would lay a foundation of sensitivity in the coming generations.

Of course, the proposal caused a massive uproar both within the government and the general populace. The debate raged for over a year. Finally, the government came to a decision: A test program, carefully monitored, studied and analyzed would be undertaken. Twenty schools across the country would be selected and one male and one female student from each junior class in each school would be chosen at random. Those two would undergo the procedure, and live for one year in their school and community as the opposite sex.

Some more ideas:

Kyou has an elder brother, Kazuo. He is a student attending at the local technical college to become a mechanic. He cares about Kyou very much, and helps her through her experience.

Minoru has many acquaintances but few real friends. There is however, a plain and somewhat mousy girl, Yuika, who has always been curious about him and wanted to get to know him, but was always too shy to approach. When Minoru is chosen to participate in the experiment, she finds an opportunity to approach him. On her path she grows as much as Minoru does through her interactions with him.

I want Yuika and Kyou to be two heroines in the story. I am debating adding one more though I really haven't thought of a character yet.

This is how I am considering starting the story

Minoru goes to school, and has a normal day. He encounters his classmates, including Kyou and Yuika, though his interactions are pretty superficial, in fact it is the first time he has met Kyou at all. He overhears conversation about the decision last week by the government to institute the Gender Sensitivity Experiment, though he pays little heed. He is about to head home alone, when an announcement is made on the PA for him and Kyou to come to the office. The pair are sat down and the news is broken to them by the principal, homeroom teacher, school nurse and a researcher from the university about their having been chosen for the experiment. They are told to come to the university hospital the next day after school, Friday. The next day, they undergo the procedure, and they go home to come to terms with their new appearances over the weekend.
