This is intensely unlikely.

As long as Japan exists and there is no nation-wide ordinance, there will always be schools with skirts as a uniform. I would suspect at the very most it may become a choice in the future. In Japan, there is an abundance of girls who want to look cute and would choose a decent skirt over pants any day. This is evidenced by the fact that many girls even currently roll up their skirts. Unlike their Western counterparts, in general Japanese girls don't stubbornly try to fight what men like, but use it.
