If Rin could kill Hercules once with her shitty gems , then how Caster could never kill him when her spells are basically nukes?

Because Berserker can't be hurt by an attack more than once.

Rin needed three of her gems, and ample time for casting as Berserker wasn't ordered to kill as fast as possible.

Now, compare this to Rin dueling Caster in UBW. Caster mentioned that Rin needs to use 1/3rd of her gems to protect herself from even a single casting of her spells, or a full gem to negate the entire zone-blast of them (and protect Shirou too).

Thus, it takes Caster a spell as strong as 3x her normal casting, and Berserker can't berserk her face off in the time it's casted.
